Will cold air from windows harm my plants, even if the room where they live is warm?

It certainly will. You would be wise to install storm windows to keep out the cold or move the plants in somewhat from the glass. Alternatively, put a shield of newspaper between the glass and plants, or hang a couple of incandescent lamps (which give off quite a lot of heat) next to the glass over the plants.
